Any good urethane or silicone sealant is designed to accomodate cyclical movement. Class 25 accomodates 25% joint movement, Class 50 accomodates 50%, etc. Stuff made for roofs of RVs are typically membranes and not joint sealants. The talk of RV roofs just confuses the issue. As Dr. K would say, sheesh... |
Marine clean is the best prep cleaner I ever ran across. You could also use great stuff expanding foam to fill any voids,trim up and do a final cover up with a paint-able silicone.

tape the seam with helicopter tape and be done with it.
